Does anyone know an exact time when crystals change shape, or do they have to do something in game?

You mean when they appear as "Bosses" ?

then it happens every 3 hours, if am not wrong. in boss time...

you can see when it is boss time by going to settings. and there will be the boss time.

xx:50

every 24 hour boss time changes.

Boss Hour:

When summoning a crystal during Boss Hour the summoned Monster becomes a Boss Monster.

The following hours are Boss Hours:

04:00-06:00

12:00-14:00

20:00-22:00
